The pixels are identical but the hashes are different when you compare the files from gallery-dl and the website's download button. The website's download button deliver files with the original hash. Is gallery-dl losslessly transcoding the files?

It's not.

Do all files from SN downloaded with gallery-dl have different hashes, or only some?

In other sites with the same issue (e.g. Rule34) it's because they are using CDNs, where each server for each region has a copy of the file, but for whatever reason some servers have slightly modified versions of the files, usually the image data itself is the same and the changes are limited to file metadata but of course that's enough to generate a different hash.

Check the actual source of the image you are downloading from the browser and the one gallery-dl is downloading by enabling the --verbose option. Do they use the same URL?

I downloaded the same gallery twice with gallery-dl and the files have the same hash. When I click on the download button on the website, it gives me a zip file and the files in it have a different hash.

It is downloading the exact same files that are used in the online reader.

Yes, please. The download button on the website delivers a CBZ file with files with original hash.

Commit 11ccadf should make it possible to download galleries as .cbz again. It now needs a token (i.e. a login) and you'll probably want to update filename and directory.
