Fix parsing .csv files to not remove duplicate sequences that are paired, issue #583.

Cherry-pick of upstream PR jwohlwend#584 by tomgoddard.
Only skip duplicate unpaired sequences (taxonomy_id == -1), preserving
paired sequences that share the same sequence across different taxa.
