rootDirectory is nullable, CLIng code was not assuming this. Also, emit "no root found" warning ONLY when appropriate.

First,
rootDirectoryis nullable, CLIng code was not assuming this, fixed.Second, emit the "no root found" warning ONLY when appropriate (when we have a POM in picture).
