Is there a plan for including CKKS functional bootstrapping: https://eprint.iacr.org/2024/1623 or Discrete CKKS:
https://eprint.iacr.org/2025/1786, in the near future?

Yes, support for these features already exists in the enterprise edition of HEonGPU, and we are planning to bring them to the public version as well.
