How to perform pixel correspondence or affine transformation between MR images of the same patient and the same examination in different directions, such as between coronal and transverse positions? thanks!

The various programs in the toolkit are agnostic to acquisition direction. Assuming standard protocols, real-world orientation is stored in the header and the registration program uses that information for optimizing alignment.
